Fiat Idea unable to start the end of line service

Hello,
I am working on my wife's Fiat Idea 1.4 16v Dualogic / selespeed car (2006).
The car had some trouble last week with the gear / clutch. It went into neutral and would not shift.
After towing the car to a garage we started to work on it.
the errors (p1810 and more ) pointed to the clutch sensor.
We replaced the clutch release bearing (it was totally busted) and the entire clutch / assembly.
when it was out we also replaced the gearbox oil while we were at it, and topped up the selespeed oil to the max line (after depressurising).
after rebuilding there were no errors and we could select the gears when the car is not started.
However when started the car and we tried to go in reverse there was an grinding noise. the gearbox tries to select the gear, fails and tries again, fails and shifts up a gear and fails, and tries again.
engine off and on again and the same issue starts as soon as we put it in drive. the gearbox tries to select the gear, fails and tries again, the gear retry counter keeps going up every time.
This goes on until we shut off the car. No errors are logged on the car ecu or gearbox ecu to multiecuscan (we bought the full version from this site) .
We hope it only needs and end of line calibration but when we select that option it stays at the "please wait" screen and nothing happens, no noise or clicking.
after aborting it says succesfull with "unknown" below it.
the gearbox ecu is an Marelli selespeed cfc328f if we select the Marelli selespeed cfc328 an error pops up that it is the cfc328F version.
we can connect to it and read the parameters and start several tests.
Could this be an issue with the obd2 reader or is something still wrong with this car?
